Last week Guerin was stood down when it emerged he had posted offensive comments about fellow police officers, including former commissioner Christine Nixon.
Mr Guerin's resignation came after Fairfax published comments in several YouTube videos, using the same "Vernon Demerest" alias.
Facebook group Community Advocacy Alliance, whose members include former senior police officers and victims of crime, wrote to Commissioner Ashton in May previous year to allege Mr Guerin was using the pseudonym to make offensive remarks.
Mr Guerin, who was appointed Assistant Commissioner in 2015, resigned after The Age reported Demerest also made racist remarks under YouTube videos.
And on a video of Argentina losing in the World Cup in 1998, he allegedly posted "Wonderful to see greasy, diving, cheating dagoes get their just reward".
Professional Standards Command head Brett Guerin was suspended and referred to the state's anti-corruption commission last week but quit the force on Monday night.
"It's certainly crude, coarse, not the type of language I want my mother to hear or read about, or my daughters", he said.
Victoria Police Chief Commissioner Graham Ashton described Guerin's behaviour as "abhorrent", and "completely and utterly unacceptable at Victoria Police".
"It's just completely out of character of what we know that the assistant commissioner has been doing", he said.

"People that know him really well are really shocked by what is there", Ashton added.
"I know that the people that I've spoken to around the force at the senior level are similarly shocked and they [the comments] in no way reflect the views held by anyone else in the senior command, I can assure you".
Mr Mullett told ABC Radio Melbourne the latest posts Mr Guerin had been linked to were "nothing short of vile and disgraceful".
"This behaviour is completely unacceptable it is out of line with Victoria police values", he said.
Guerin resigned last night (February 26).
"We will be talking with the broader multicultural community, with the Humans Rights Commissioner, and having a chat with them about these behaviours and getting whatever advice I can as to what we can do to continue to improve the culture at Victoria Police".
Victoria's police chief has moved to quash a "rumour" about inappropriate relationships involving senior officers.
The initial IBAC investigation into those comments found there was no offence committed.
